NOx is the result of high combustion temperatures, so as stated above by the others:
improve or restore EGR operation (won't effect NOx at idle, if measured)
Retard ign timing (try -2deg from spec)

My next exhaust set up will be 3" aluminum. I mostly want it for the weight.

Vibrant sells some wicked ovaled tubing that would make awesome exhaust and help with clearance, but it's super pricey.
