I am using the stock B15 harness. Thanks though

No problem, I just thought that it would be useful to you because the ECU also sits in the engine compartment and it has the plugs for the VE solenoids. There might a possibility that my harness could be plug and play on the USDM B15 all you would need is a VE ECU.

The roller Rocker engine did not have the spacer on the top. We couldn't get it out so we bored it to make room for the pilot bearing.

Oh damn, we were trying to get that out for a while and couldn't. We started up the car yesterday. It started up good except for the transmission. It sounds like something's wrong with the throwout bearing. When clutch is released it makes a sort of grinding noise. Could that be that bearing that we couldn't take out? It shouldn't be the throwout bearing or anything else cause it's all new.

We took the tranny off yesterday. The clutch fell and chipped a little. I'll post a pic tomorrow. I think it still might be okay, hopefully. We tried to get that bearing out like the link shows and it wouldn't come out. I am gonna use a torch on it tomorrow. Is it okay to heat it up with a torch without damaging the flywheel or pilot bearing?

I doubt a torch will help you. You would have to heat up the housing rather than the "bearing" to loosen it and if you do that you will wreck the crank seal at minimum.
