They may have 3" outlets, but there should be a "choke" point in the collector right after the pipes merge. They should merge to a pipe similar in diameter to one of the runners. If your runners are 2" before the collector then the collector should choke down to 2" (many designs choke down to 2.25" instead with slightly better results I think). Without this choke zone, the low pressure created in the adjacent pipe(s) is much less as the exhaust pulse loses velocity too early (in the collector) before it can create a vacuum in the other pipes.
Also, it may look like a restriction, but the choke zone is actually the same size or bigger than the runner and remember only one pulse is entering the collector at a time so it's no restriction at all.
Please don't think I'm talking down to you, I'm just trying to make a very complicated nuance of N/A header design sound simple. And if you prefer not to take this advice, I'm sure we wouldn't hold it against you if you have something to back up your decision. I'm sure we'd love to see two prototypes pitted against each other on your dyno.
