I did notice that only a few wires were not lining up with the plugs. I think i'm thinking about this two hard and am confusing myself. Just not sure if the one's that are lining up are the same on both side's of the plugs (engine-chassis) Thanks I really do appreciate your guys insight. I'm gonna get after it tomorrow and see where I get.

ok so finally got around to labeling these plugs. I've drawn up a diagram to help visually that I shall attach.
The 16 pin plug everything matched up with the exception of 3 wire's on the chassis plug that are not on the engine harness plug. AC (which my car does not have) duel pressure switch (what would this be for AC related?) and neutral switch.

Now here's where I'm a little confused, the smaller plug on my chassis harness has an 8 pin plug with 6 wire's coming from it.
The plug on my engine harness has a 6 pin plug with 2 wire's coming from it, The two wire's on this plug are B/R(ignition switch, resistor&condensor, wastegatevalve control solenoid) white(eccs relay, dropping resistor,injectors & fuseable link) These two colors match the same colors on the chassis plug just different location! Now I'm unsure of what to do with the other 4 wire's on the chassis harness plug. The diagram labels each wire, if you don't mind taking a look at it and giving me your thought's I would really appreciate it. Thanks Dave

Those extra wires should be in one of the 2 plugs, they may be in the other plug on the engine side. You will need to get them to the correct locations.

For anyone doing a 1.6l to 2.0l swap and is trying to figure out how to wire the under dash plugs properly(F33 & F34 are the plug labels for the engine harness side and M37/M36 are the chassis side plug labels), I thought I'd share this. Volume 1 of the fsm on page 674ish EF&EC-207 has the under dash plugs shown in a diagram that you can trace to find out what each wire does (thats for the 1.6l side of things) and the last page in volume 1 of the fsm has the 2 under dash plugs shown in a diagram that you can trace each wire to find out what it does ( thats for the SR side of things, plug labels are the same between both harness) I think i've got my issues taken care of and hope this helps anyone else in the same predicament. So, I've got the 2 underdash connections figured out and now I've run into a problem with the engine harness,I'm confused, It may be do to the fact my friends were having a look trying to figure what plugs go to what and comparing between a p10 harness I have the 1.6l harness and the se-r harness I have, ugh. So the problem we are thinking lies with the smaller harness that plugs to the 2 plugs on the rail above the transmission. I have one from the 1.6 that I was told can be used but it doesn't look this way. Im missing some plugs for the acc that i think would be on that smaller harness for the 2.0L. Can anyone confirm this for me? Thanks Dave

Ok so I've come across the efi harness layout and engine harness layout for both motors in the fsm and I'd say they are definitly different. I guess I need to find the engine harness now. I have the efi harness which runs to the ecu and under dash plugs. Need the other one that runs to battery, starter, engine temp sensor, thermal transmitter, f.i.c.d, aac, etc. God damn, Just as I thought i was making some progress. Lol, all part of the game!

When i re-wired the car i combined those 2 harnesses and fed them in through the EFI harness hole in the firewall. I had to add another connector under the dash by the ECU for those wires, but it cleaned up the bay a lot.
