Wire harness is not grounded to the intake manifold either.

I think I found the issue Auxiliary idle control valve (cold idle valve) I think it's not closing even when it warms up..

Sounds like it was the egr solenoid under the manifold you unplugged. +1 on the harness grounds, where'd they go? +1 also on your idle hose.

something just to the left of the MAF (towards the TB) looks messed up. in fact intake pipe B, from the MAF to the TB looks all rigged and missing things

Yeah I know what your talking about..after replacing the cold idle valve it got back in shape..it's running back to normal..
