There should have been a heavy ground wire from near the thermostat housing over to the chassis, and then to the battery negative. At least, that's what I've seen on most B13/14 model. If that lead is missing, you may have some ground issues.

If the battery negative only ran to the tranny and there wasn't a good lead back to the chassis, then the only ground the ECU would have seen were a few wires normally on the back of the intake manifold, 4 small wires on my B13. This may have burned out some components in the ECU as a result, since more current would have had to flow through those circuits to power the ECU, which could explain your burnt smell.

I have no idea what that smashed white box is, but this sounds like something you would want to remove or replace. Smashed circuits could be shorting out something else, and causing issues.

Dang what an idiot it does make total sense , after i changed orientation from the battery post 1st the negative cable was hook/bolted on the tranny then chassiss to the negative post after i changed or rotated the battery i unscrew the 10mm bolt that was holding the chassis ground leaving me with only the tranny bolt straight to the negative post , Great mistake cost me my virgin ecu , i also haven't seem that other ground that connects to the t-stat housing i will be in the hunt for that one, and the white box that sitting behind the skeleton metal frame on the dash got smashed since there is a vioer alarm box on its place therefore when i out back the skeleton metal frame back i got sandwich and it got broken inside the circuit box thankfully i got used one off of my other nx chassis so that was a quick fix but rpm signal was caused by frying or a lack of negative signal i hope this help people in the future thanks for the help
