Considering it's a stock engine, I'm confident ruling out a harmonic issue, and if the clutch was indeed wrong then a replacement will solve the issue anyway.
If anyone has any other ideas on how/why this is happening let me know, I really don't want to do this again because of a lack of insight. I'm going out and replacing every single bell housing bolt and motor mount bolt, the dowel pins, and the 6 pressure plate mounting bolts before a new clutch goes in. If you can think of anything else to check let me know!

^^ I was wondering the same thing. I doubt the loose bolts are the issue. I have driven around on 245wtq hard shifting with 2 or 3 bolts missing altogether and had no issues.
I feel like the issue may be in the transmission. Has it ever been rebuilt or taken apart? I wonder if the input shaft bearing is bad. I suspect mine is going bad and have noticed it makes a grinding sound when going around corners. Maybe yours is so bad the shaft is moving on corners and causing miss alignment?
