i kind of had the same problem at some point, i ended up losing the hinges, jacked the door up tightened the hinges, then when i would close the door it was rubbing on the striker and the door body lines where higher then the chassis body lines. so i closed the door, took off the fender and loosened the top hinge bolts and re tightened it. As soon as i loosened it i could hear the weather stripping on the door flexing because the door was moving. Door is mint now

i would imagine you could just loosen the hinges slightly on the body side, use this door to align the door tighten the hinges and youd be good?
