Bent shift linkage could cause it along with the other mounts being bad as well. Also the syncro going out could cause that. Bent shift fork.

What is the syncro?

The synchronizer failing will cause it to be very hard to put the transmission into that particular gear. It will not cause it to pop-out though. Many people confuse the syncro with the dog teeth in the transmission. They are different things. If your dog teeth on 2nd gear are in bad shape it will cause the gear to pop out.

If you don't know what a syncro is, or don't know what dog teeth are, read through this thread for a bit.

It could be your shift linkage is bent like 92SentraSE-R said, or your front or side mounts maybe. Or maybe something went together wrong when you did the rear mount.

can parts from a regular sr20 tranny work in a sr16 syncro, dog teeth ect.?

The short answer is "yes". But the long answer is that you have to know what pieces are interchangeable, what pieces are serviceable and with what (special) tools, and what pieces aren't replaceable. For example, you can't replace dog teeth without replacing the entire gear and selector right because they are integral to those pieces.
And I'm not sure off the top of my head but one of the gears (2nd or 3rd) is integral to the shaft itself and really can't be replaced on it's own.

Guys so I finally got a chance to take the trans out from my b13. I took a magnet an pass through the tranny oil. I found little shavings of metal in the oil nothing to crazy. Got any idea what's that.

like these guys have said, either the shifter linkage (metal bar that connects to trans) is bent.. or its your shifter fork or the gear itself like bens saying..

my moneys on bent shift fork.. especially if you or previous owners have done alot of hard 2nd gear shifts

depending on how bad all your mounts were at the time the shift linkage is bent.
