I've tried to get the engine/tranny spacer over the flywheel. It won't happen. In a pinch you could probably cut the spacer in one spot and slide it on, but you'd need the transmission off, and by that time you might as well take the flywheel off.
Clutch alignment tool is to center the clutch so that when you put the transmission on the input shaft of the transmission will line up with the clutch, and everything goes together nicely. The first time you press the clutch pedal in to release the PP the clutch centers itself if it's not already. If you could somehow leave tightening the pressure plate bolts until the last step, you wouldn't need to center the clutch at all really. Well, you get the idea.
If you had to do some real backyard mechanics, you could maybe loosen the transmission and pry it an inch away from the engine, leaving all of the bolts in place but making sure the dowel pins were disengaged. Cut a four inch section out of the spacer in the right spot so it'll slide past the crankshaft and you could theoretically slip it in there without her knowing. I don't recommend it though. You could end up in jail.
