Personally, I would lose the p11 head because of the roller rockers and lowport fuel rail. I would get a nice highport DE head and throw on some 72lb injectors in a top feed rail.

Get the internal wastegate TIG welded shut by someone who knows what they are doing and have them weld an external WG flange onto the t28 manifold.

Get a Nisstune R/T ECU

Couldn't find it on here but will a GTI-R turbo manifold clear the stock AC line? Search came up with only a couple people breaking theirs when installing the manifold.

I don't think a GTI-R manifold will let the turbo clear the block... My Avenir lets my GT2871R clear the block by MILLIMETERS. I may be mistaken though.

The manifold has nothing to do with it. The o2 housing does, however. You can use washers to lean the a/c compressor forward. You can also use an NX a/c line, it will clear the j-pipe/o2 housing.

I thought the gti-r manifold pushes the turbo further away from the block than the W10/11/U12/13 manifolds?

That's what I thought too, and I believe I recall Andreas Miko saying the same thing. The GTi-R manifold gives you the most room to play with.
