Those gear stacks should not be uneven like that. The clip on the bearing does help keep the stacks even but they should sit level with the case open. I have swapped stacks/replaced gears on 50+ b13/14 transmission and never had gear stack not be level.
Things to check:
Both stacks bearings and bearing seats.
All bearing chases.
Shift folk misalignment causing upward pressure.

Remove both stack and reseat them. While the stack are out look at the bear for the stack that is sitting higher, the bearings have plastic sleeves in them and these can get crushed down causing misalignment. Good luck.

@nismo94tuner we got a gear stack from a known reputable SR20 mechanic whith gears bound up just like that. The problem I believe was that the gears were pressed on to the shaft incorrectly so that the 3rd and 4th gears were pressed together and wouldn't move independently. I may not be remembering the details correctly, but it was an issue with the gears not being pressed on with the correct distance between them. It caused 3rd and 4th to want to rotate together, which causes obvious problems. Getting the entire stack spec'd properly with feeler gauges, etc. should be the solution.
