Definitly a possibility running the tranny that low it might not have been able to have the gear clusters spinning in the oil at all. If the rumble goes away with LIGHT pressure on the pedal then it might be something else, if you need to depress the clutch the whole way (i.e to disengage it from the motor) then i'd say you've got a bad bearing in the box on the input shaft.

I have a CC Stage 4 clutch kit in there. There is minimal pedal travel. About 2inches from total engagement to total release. I need to suppress the pedal fully for the noise to go away.

THe noise only appeared out of the blue two days ago. Pressed the clutch a few times and it went away completely.
THen next time I started it up the noise was back on idle.

I fear you may be right about the bearing. But that's replaceable right? I'd rather have that than missing, broken, worn teeth as 16ve tranny's are rare around these parts.

on my 200sx I had that problem at idle, and it was the bearings on the shaft that sticks out the tranns and mates the tranns with the clutch disk

Will it hurt my tranny or clutch if I drove it 100 miles to the shop to get looked at? Or should I pull the tranny and just drop it off rather? Bear in mind the noise is still fairly intermittend at this stage, but it's getting more regular.

I wouldn't drive it any further than you have to really. Up to you in the end, if you have sufficient oil in the tranny and you plan to drive it to the mech and leave it there, i guess whatever damage is done is already done, just stay out of 4th gear to avoid any more issues and don't thrash it (obviously! lol).

well on mine I thought it was the throw out bearing so I kept on using it, also while going down hill on 2nd gear it would whine too.

So when you finally figured out what the problem was, was your clutch/pp damaged at all?

Sounds like the input shaft bearing is taking a crap. Same thing has been going on in my tranny for over a year now. Depress the clutch, noise goes away. When I did my DE engine swap I checked the input shaft on the tranny and the play was significant. I have a backup tranny with no shaft play just in case this one goes out. Funny though, it's holding up through track events so far so we will see.

Noise when clutch pedal is pushed in = throwout bearing
Noise when clutch pedal is not pushed in = input shaft bearing

Ask my honda how I know.
