Its prob your clutch disk dude. I bought this se-r and had all kinds a shit wrong with it. Same noise as you have. I found out it was a bad clutch disk. The metal holding the springs in the clutch disk broke off and the springs were ready to pop out which made that noise.
heres a pic of what im talkin about.

And if your not using a pilot bushing for your clutch and tranny then say good bye to both. Idk if I were you i would just drop the tranny and check it. Its not that hard and its easy to drop.

i've always heard/read that the fwd sr20 trans input shaft didnt reach far enough in to go into the pilot bushing so we didnt need to use them an that they are mostly for aligning the clutch disk.

Now if you want to put it in you have to pull out the metal pc that is in the back of the crank that comes on Automatic models. When you pull it out of the crank your pilot bushing will fit

theres one example

lol yea man this is my first b13 se-r and I love it!! never goin back to hondas. I FUCKIN HATE EXEDY clutchs!! There clutchs SUCK!! I would buy a civic off some kid and i always had to replace the clutch. Unless your gonna go springless and that sucks for daily I would buy a ACT clutch kit. Thats what I had in my low 12 sec all-motor H2B civic. After that never had a clutch problem. GL man and yea I wouldnt drive that till its fixed.

Yeah I know they do but most of them werent stock and even a shit napa clutch was built better than them. All I know is that every higher staged exedy clutch that I had or seen, shits out before others. I remember I bought an ACT a while back and have never switched back or had a problem with them. Only on unsprung clutchs they like to chatter alout but, thats with any unsprung. Plus I have bad luck from buying cars from non drivers.

Just throwing out idea could this noise be caused from the axle not fully seated in the trans I am noticing some trans fluid leaking to the ground?
