sorry to be an idiot, but what exactly would be a "proper" setup w/o meth injection to max out on a pure bone stock sr20de, stock head gasket, and pre-'99 stock trans

something like this?
555cc, z32 maf, t3 bb turbo with 2.5" or 3" intercooler kit, 20+psi boost, walbro pump, 3" complete exhaust, aftermarket fpr, stand alone ECU management with proper tune

lacking anything else? or is it mainly just how someone tunes what they have that will determine how stable and powerful a boosted motor will be.

The transmission is your weak point. You will want to keep torque output below 250 ft.·lbs.

So really you're not even going to be stressing the engine much at all before you've ran into problems with the transmission.

Assuming you want to max out the stock engine and don't care about the transmission then I'd make a few changes to your list. You should not be using a MAF sensor at all. With the stand-alone you can also go to MAP+IAT. The injectors you mentioned are much too small. You're going to max out (run into detonation) the SR20DE on pump gas (no water/meth/E85) around 400 WHP so you'll want some 740cc injectors or similar. No aftermarket FPR.

You got the basics of it. Yes the tune is going to be crucial in determining the stability and power output of the engine.

standalone for a 400hp car doesnt make sense to me.

agree with morgan, id just go with a Calum RT or a nistune... To make that power you dont have the need to spend $1500 on a stanalone...
